You can find any number of guides to data cleaning and manipulation in R, mostly using tidyverse and in particular the dplyr package. Here are a few archaeology-specific ones:

• The Manipulating, analyzing and exporting data with tidyverse section of Alison Clarke, François Michonneau, and Auriel Fournier’s Data Analysis and Visualization in R for Archaeologists.
• This The Tidyverse for Archaeologists: A Guide for Beginners presentation by Ben Marwick.
• The ‘Preparing the Data’ chapter of Ben Marwick’s Archaeological Science with R. Note that the book itself is a work in progress…and hasn’t been updated in some time.
